I have given access through the Embedding setting at the agent level for specific user profiles to run my agents. How do I track their usage and more importantly, how do I view their debug files to review when they are having issues? They cannot see these logs as they only have use permissions.

All runs appear in the Debugger tab, both the ones you launch and the ones your managed users launch, so you can review any run there.
As for tracking usage, there isn’t a dedicated per-user breakdown view. That said, if you set a Usage Limit on the agent, you’ll see how much each user has consumed:
