How can I transcribe a video? Ideally I would be able to upload a video using the user inputs (but I don’t think mind studio accepts video files yet)
So the alternative seems to be using a link (like a public youtube, dropbox or google drive)
But how do I set up the agent blocks so that it’ll transcribe the video from the public link?

You can upload video files using the User Input block. Set the input type to Upload File, then adjust the settings to Allow All and No Processing:
From there, you can add blocks like Extract Audio from Video followed by Transcribe Audio. Some models can transcribe video files directly, so you might be able to skip the extraction step altogether.
